We use freshbooks. Its inexpensive and had good support.
using harvest for invoicing, probably going to get quickbooks for the rest - seems to be the standard.

Look into InDinero. It's basically accounting as a service, super helpful.
try www.xero.com. been using it for over three years and it works great for me
I recommend you give Invoice Machine a shot, I like it better than Fresh Books.
I use - https://www.waveapps.com/My accountant has access to all the data I put in there. Mostly feature parity with Quickbooks.Mostly free to use (I have never paid a dollar for the expense tracking part)
FreshBooks has a similar API but different pricing and far more features. Payments integrated too.
